Yes, except that the name would probably be known as a "stage name" or "screen name" rather than a "pen name". They're more common for actors than for people behind the camera, since the public is more aware of the names of actors, and it's therefore seen as more important for them to have a name that sounds "right" and is easy to remember.
If a director chooses a pseudonym, usually all his films will be credited to that name. Occasionally, a director who feels that a film doesn't represent his artistic vision (usually because of excessive meddling by the studio) will refuse to put his name to it. When this happens, the film is sometimes credited to a fictional director. For some years, the name "Alan Smithee" was reserved for this purpose.
